What Your Gut Biomarkers Actually Mean: A Plain-English Guide

You got a gut health test done. Good for you, that’s already more than most people manage. But now you’re staring at a report full of "alpha diversity," "calprotectin," "zonulin," and "SCFA profile," wondering if you need a PhD to read your own results.

You don’t. These biomarkers are simpler than they sound. Each one answers a basic question about your gut. Here are the big ones, in plain language.

Usually the first thing on the report, and it comes in two flavours.

Alpha diversity measures variety within your own gut. How many species are present, and how evenly are they spread? Think of a vegetable market. Fifty different vegetables in decent quantities is genuinely diverse. A market that technically stocks fifty but where 90% of stalls only sell potatoes is not, even with the same count.

Higher alpha diversity generally tracks with better health. Low diversity tends to come with more digestive issues, weaker immunity, and more metabolic conditions. A traditional, varied Indian diet (different dals, seasonal sabzis, fermented foods, whole grains) naturally promotes diversity. Modern urban diets heavy on processed food, refined flour, and sugar narrow it.

Beta diversity compares your gut to reference populations. The question: how different is your microbiome from what we’d expect for your age, diet, and geography? Not good or bad, just context. A gut that looks very different might be unusual for interesting reasons (unique diet) or concerning ones (dysbiosis after antibiotics).

The simplest read: diversity scores tell you whether your gut is a thriving ecosystem or a struggling one.

Calprotectin: is your gut inflamed?

Calprotectin comes from neutrophils, white blood cells that turn up where there’s inflammation. When the gut lining is inflamed, neutrophils move into the wall and release calprotectin, which then shows up in your stool.

It’s basically a fire alarm. Low means calm. Elevated means something is triggering an immune response in your gut wall.

Normal is generally below 50 micrograms per gram. Between 50 and 200 suggests mild to moderate inflammation, common with an inflammatory component to IBS, food sensitivities, or after antibiotics or NSAIDs like ibuprofen. Above 200 is more concerning and may point to inflammatory bowel disease like Crohn’s or ulcerative colitis, which needs clinical follow-up.

What makes calprotectin so useful is that it separates inflammation-driven problems from other causes. If you’re bloated and calprotectin is normal, the bloating probably isn’t from gut-wall inflammation, it might be motility, fermentation patterns, or something else. That narrows the search a lot.

Your gut lining is meant to be selectively permeable, letting nutrients through while keeping bacteria, toxins, and undigested particles out. The lining cells are held together by tight junctions, and zonulin is the protein that controls how open or closed those junctions are.

Picture a row of people standing shoulder to shoulder, forming a wall. Zonulin is the signal telling them to step apart or close ranks. When zonulin rises, gaps open. Particles that should stay inside the intestine start leaking into the blood.

This is what people mean by "leaky gut." The term gets tossed around loosely online, but increased intestinal permeability is real and measurable. Elevated zonulin has been linked to autoimmune conditions, food sensitivities that seem to appear from nowhere, skin issues like eczema, and inflammation that shows up as joint pain, brain fog, or chronic fatigue.

If your zonulin is high, your barrier needs attention. Anti-inflammatory dietary changes, nutrients that support tight junctions (butyrate, L-glutamine, zinc), and removing whatever is weakening the barrier in the first place (often NSAIDs, alcohol, or specific food triggers).

Short-chain fatty acids (SCFAs): is your microbiome producing what it should?

When gut bacteria ferment fibre, they make short-chain fatty acids. The three main ones each have a job.

Butyrate is the star. It’s the primary fuel for the cells lining your colon. Without enough, those cells weaken, the barrier deteriorates, and inflammation creeps in. Butyrate also has anti-inflammatory and even anti-cancer properties. It’s made mainly by bacteria like Faecalibacterium prausnitzii and Roseburia when they ferment fibres from cooked-and-cooled rice, oats, bananas, and legumes.

Propionate travels to the liver, where it helps regulate glucose production and cholesterol. Low propionate has been linked to poor blood sugar control and higher cholesterol.

Acetate is the most abundant SCFA and influences appetite and fat metabolism. Certain bacteria convert it into butyrate, so it’s part of the chain.

If your whole SCFA profile is low, it usually means one of two things. You’re not eating enough fibre to give your bacteria raw material, or you’re missing the populations that ferment it. The fix depends on which, and that’s exactly why SCFA data needs to be read alongside microbial composition.

For Indian diets, SCFA production is often reasonable thanks to heavy legume intake, rajma, chana, moong, toor dal all provide excellent fermentable fibre. But shift toward processed, low-fibre food (white bread, instant noodles, packaged snacks) and SCFA production drops, with downstream effects on barrier health and inflammation.

Secretory IgA (sIgA): how’s your gut immunity?

Secretory IgA is an antibody that lives in the mucus layer of your gut. It’s the first line of immune defence there, coating bacteria so they can’t attach to and breach the gut wall.

Think of it as the security guard at a building’s entrance. Strong security (normal sIgA) turns unwanted visitors away at the door. Weak security (low sIgA) lets things through that shouldn’t get in.

Low sIgA means your mucosal defence is compromised. It often shows up with more gut infections, food reactions, and recurring complaints. Chronic stress is one of the biggest suppressors of sIgA, which is part of why your gut acts up in stressful stretches. It’s not just "stress eating." Your gut’s defences literally weaken under sustained cortisol.

Very high sIgA can mean the opposite, that your immune system is actively fighting something, an ongoing infection, a parasite, or a chronically irritating food antigen.

Pancreatic elastase: are you digesting your food properly?

This one is less about your microbiome and more about your digestive machinery. Pancreatic elastase is an enzyme from your pancreas that helps break down food, especially proteins and fats. Measuring it in stool shows whether your pancreas is pulling its weight.

If it’s low, you’re not fully digesting your food, however nutritious the meals. Undigested food reaching the colon gets fermented in ways that make excess gas, bloating, and discomfort. The raw materials are all there, but with a faulty stove the cooking isn’t happening.

Low pancreatic elastase can explain why someone who eats "healthy" still feels terrible after meals, and why changing the diet alone doesn’t help when the digestion itself is impaired.

Putting it all together

No single biomarker tells the whole story. Calprotectin flags inflammation but not its cause. Diversity scores show ecosystem health but not function. SCFAs show metabolic output but not immune defence.

The real value comes from reading them together, alongside your symptoms, diet, and lifestyle. That’s when patterns surface. Low butyrate plus elevated zonulin plus high calprotectin paints a clear picture of a gut with weak barriers and active inflammation. Normal diversity plus low SCFAs points to a fibre problem, not a microbial one.
