You lie in bed at 11 PM, exhausted from the day, and yet sleep won’t come. Or you fall asleep fine but wake up at 3 AM with your mind racing. Or you sleep eight hours and still feel like you were hit by an auto-rickshaw in the morning.

Sleep problems are everywhere in India. Between work stress, late-night phone scrolling, noisy cities, and the cultural habit of eating dinner at 10 PM, poor sleep has become almost normal. We blame stress, screens, caffeine. But there’s a factor most people have never heard of: your gut bacteria keep their own body clock, and when it’s out of sync, your sleep suffers too.

This is one of the stranger facts in microbiome science: the bacteria in your gut don’t just sit at constant levels throughout the day. Their populations fluctuate in regular 24-hour cycles, much like your own body clock.

A study published in Cell showed that the composition and function of the gut microbiome oscillate over a 24-hour period. Certain species become more active and abundant during the day, others at night. The metabolites they produce (including short-chain fatty acids, neurotransmitters, and hormones) also fluctuate accordingly.

These microbial rhythms aren’t random. They’re synchronised with your eating patterns, your sleep-wake cycle, and your exposure to light. Your gut bacteria essentially track when you eat, when you sleep, and when you’re active and they adjust their activity accordingly.

When your daily routine is regular (eating at consistent times, sleeping at consistent times) your gut microbial rhythms stay synchronised with your body’s master clock (controlled by the suprachiasmatic nucleus in your brain). When your routine is irregular (shift work, jet lag, erratic meal times, weekend sleep schedule shifts) the microbial rhythms get disrupted.

And the disruption runs deeper than you’d expect: disrupted microbial rhythms don’t just passively follow disrupted sleep. They can actively make sleep worse.

How gut bacteria influence your sleep hormones

Your gut bacteria produce and regulate several molecules directly involved in sleep.

Melatonin, the hormone most associated with sleep onset, is primarily known as a brain product. But your gut actually produces about 400 times more melatonin than your pineal gland. Gut bacteria influence this production, species that metabolise tryptophan (an amino acid found in foods like paneer, dal, and milk) help determine how much tryptophan gets converted to serotonin and subsequently to melatonin in the gut.

When gut dysbiosis disrupts tryptophan metabolism, less of it flows down the melatonin pathway and more gets diverted to other metabolites, including kynurenine, a ninflammatory molecule. So an imbalanced gut doesn’t just reduce your melatonin supply; it simultaneously increases inflammatory metabolites that can independently disrupt sleep.

Cortisol, the stress hormone that should be high in the morning and low at night, is also influenced by gut bacteria. Chronic gut-derived inflammation (from bacterial endotoxins leaking through a weakened gut barrier) can keep cortisol elevated in the evening, exactly when it should be dropping to allow sleep onset. If you’ve ever noticed that digestive discomfort seems to make your mind more wired at bedtime, this cortisol-inflammation connection is likely part of the reason.

GABA, the primary inhibitory neurotransmitter that calms neural activity and promotes sleep, is produced by several gut bacterial species, particularly Lactobacillus and Bifidobacterium strains. These bacteria produce GABA in the gut, which communicates with the brain through the vagus nerve. Lower populations of GABA-producing bacteria have been associated with increased anxiety and poorer sleep quality.

The two-way street: sleep disruption reshapes your microbiome

The relationship between sleep and the gut microbiome runs in both directions. Poor sleep doesn’t just result from microbial imbalances: it actively creates them.

A study in Molecular Metabolism found that after just two nights of restricted sleep (about 4 hours per night), participants showed significant changes in their gut microbiome composition, specifically, a shift in the Firmicutes-to-Bacteroidetes ratio toward the pattern associated with metabolic dysfunction and weight gain.

Another study showed that shift workers, who experience chronic circadian disruption, had measurably different gut microbiomes compared to regular-schedule workers, with reduced microbial diversity and lower levels of beneficial species.

This creates a vicious cycle. Poor sleep alters the gut microbiome. The altered microbiome produces less of the metabolites needed for good sleep. Worse sleep further disrupts the microbiome. And so on.

Late dinners and the Indian sleep problem

Indian eating habits interact with the gut-sleep connection in specific ways. Eating dinner at 9 or 10 PM (standard practice in many Indian households) means your gut bacteria are actively fermenting food during the hours when they should be shifting to their nighttime programme.

When you eat a heavy meal late at night (a full roti-sabzi dinner or a plate of biryani at 10:30 PM) you’re forcing your gut microbiome to stay in daytime metabolic mode during hours when both your body and your bacteria should be winding down. This mismatch between eating timing and circadian biology disrupts microbial rhythms and can impair sleep quality even if you fall asleep without difficulty.

Studies on meal timing and circadian disruption suggest that the window between your last meal and sleep onset matters for microbial rhythm alignment. A gap of at least two to three hours gives the gut microbiome time to transition from its digestive to its restorative phase before sleep begins.

The traditional practice of eating an early, lighter dinner (common in many Indian communities a generation ago) actually aligned well with both circadian biology and microbial rhythms. The modern shift to later, heavier dinners works against both.

Practical takeaways

Sleep is complex, and the gut microbiome is just one of many factors. But if you’re struggling with sleep despite good sleep hygiene (dark room, no screens before bed, consistent wake time) your gut might be worth considering.

Eating dinner earlier and lighter gives your microbiome time to cycle properly before sleep. Consistent meal timing helps synchronise microbial rhythms. Adequate dietary fibre supports the SCFA-producing bacteria involved in gut barrier maintenance and tryptophan metabolism. And reducing processed food and sugar limits the inflammatory species that can keep cortisol elevated at night.
